When I realised what was happening I reloaded an old save and decided I needed to spend more time with the other companions I didn't like as much to force the game to kill them instead. Now I don't want to go back.

What happens to all the stuff when you make edits to your ship and the cargo hold is full?
I hope the vibes are good. That's really the only thing I need to get sucked in to a game. Fallout 4, Skyrim and New Vegas all had their share of issues but I was able to ignore them because the vibes were top notch. 76 had bad vibes and I could never get into it because of that. I'm scared the crafting and resource gathering will stand in the way of the world and characters and sour the vibes for me.
Don't worry, there'll be a mod to remove it on day 1.
As long as an attack happens on NATO territory, it's considered an act of war. Even if the NATO country is the aggressor. Ideally the aggressing country would be suspended before they could invoke article 5.
