I experienced this exact same thing and I was never able to find a solution, unfortunately.
I ended up just installing Java edition (prism) with a mod called controlify and that's been working very well.

Minecraft Pocket Edition wasn't made to be played on PC, so it's to be expected.
Unfortunately, there's not really an official bedrock edition for Linux other than server clients.
If you're not opposed to the idea, I'd recommend playing Java Edition with Prism Launcher. It should run buttery smooth with minimal set-up; has SteamDeck gamepad support out of the box.
I have tried Java and it runs great, but I kind of prefer Bedrock since I can play on the same world from consoles and other devices as well.
Are you playing single player or multiplayer?
If you're playing single player, this reads like I/O lag to me. Every 30 seconds is probably the autosave timer, and opening chests loads their contents.
Could you check whether these spikes happen on a multiplayer server as well?
This is happening in both single player and when playing on a server I have running on my PC.
