Okay I've noticed that the IPAs made by u/FouadRaheb on here works as if the IPA installed from AppStore, but when you do it yourself they won't show up in iCloud (Settings --> Apple ID --> iCloud --> Apps Using iCloud). I've been using Azule to decrypt some of my apps, and they do retained the original entitlements, so I don't think entitlements is the issue here.

Anyone know the reason? There's very few documentation on this issue besides the entitlements, so I hope this post also serve as reference for people in interested in making their own IPAs too.
